Many times, if you can fit your shipment in one of the specific Flat Rate boxes, it will be less expensive than if you ship it in a non-Flat Rate box, but while that’s often true, it isn’t always true.
As someone who owns a shipping store, and prices shipments all day long, I can tell you that there is no simple answer to this. Parcel shipping prices are based on three factors: Weight, size, and destination. For this question we can assume that only one destination is involved. First, let’s talk about mail. For the most part, USPS ignores size, and focuses on weight. But there’s one huge exception: Priority Mail and Priority Express Mail Flat Rate Boxes. So let’s say you have three heavy objects, but each fits in a Flat Rate Box. Three Flat Rate Boxes can very easily cost less than one big box that is going to be priced based on weight. FedEx and UPS don’t have flat rate boxes, but anything bigger than 1 cubic foot could be priced higher if it is too light. That’s called dimensional weight. In other words, when your package is big enough, there is a minimum charge. So your package might have an actual weight of 4 lbs, because of its size, the minimum charge may be for 16 lbs. So if you have three of something light, and you put them in a box where two are on the bottom, and one is on the top (with a lot of extra space around it (where a fourth item could fit), the charge based on the size could be significantly more than three small packages, especially if a large package surcharge is involved. To some extent, I can guess which will be the less expensive option by looking at the items, and holding the items to get an idea of the weight, but you might as well just enter the weights and sizes into a calculator so you can compare.

For this situation, I usually use one of the Regional Rate Boxes (A or B). These are priced based on distance only and are roughly equivalent to what a 2 pound (“A” Boxes) or 5 pound (“B” Boxes) package would cost. Each of them come in two sizes with the “A” boxes being smaller than the “B” boxes. I use them a lot but will use my own box for larger, lightweight items - if it weighs 3 pounds packed and won’t fit in an “A” box, it is cheaper to ship with my own box than it is to use a “B” box since it is priced at about the 5 pound equivalent. If you are sending a long distance (Zone 6, 7, or 8) and your package weighs over 3 pounds, then the Flat Rate boxes (Medium or Large) may be a better deal if your items will fit. Once you get north of 5 pounds, you might want to check FedEx. Their rates are more than the USPS for lightweight packages, but, as the packages get heavier, they usually offer better deals.
